You need to do 5 different Command missions and Flagged Mission Sapper Strike. At 2nd LT you should be able to use the door to the left of the GC counter to enter your squadron barracks. Once in there the Sgt npc should explain most things.

Allied seals are universal. There is no need to worry about those disappearing. Once you change GCs, you will be unable to utilize any equipment purchased with seals that is specific to that GC.
