It plays them natively in the 3ds's NDS mode via bootstrap. Not sure what the most powerful system is it can emulate but the new 3ds to this day does a pretty poor job of N64, while PS1 is getting better. That to me would suggest N64 on old 3ds is terrible and PS1 isn't much better.

Twilight menu is just a menu. DS games are run through the ndsbootstrap which comes packaged with twilight menu. Any other console you start up through twilight menu is using a packaged emulator designed for DS and run through ndsbootstrap. The gba one is decent, not sure about the others.
